Unlike the income tax and corporate income tax it is not possible to request a time extension for filing a VAT return. You are (in principle) always obliged to file the VAT return before the deadline. If not, you will receive a fine.
Only in case of a very serious calamity which makes it impossible to file the VAT return you can contact your tax office to make an arrangement or if you are entitled to a bigger refund for a previous period.

Since you filed and paid too late you can receive two fines. You can find more information in the following article: http://www.expatax.nl/kb/article/will-i-receive-a-fine-from-the-dutch-tax-authorities-if-i-didn-t-declare-and-pay-vat-in-time-190.html

Dear sirs, if I delayed to declare output vat (the invoice year was around 2009), how can I calculate the properly fine from tax office? Thanks for your advice.
